The Diocese of Dunedin, New Zealand is not part of the Church of England. Rather, it is part of Te Hahi Mihinare ki Aotearoa ki Niu Tireni, ki Nga Moutere o Te Moana Nui a Kiwa, that is the Anglican Church in Aotearoa, New Zealand and Polynesia. Although part of the worldwide Anglican Communion, it is a completely autonomous church and even then at the formation of the Dunedin diocese, was an autonomous province.

The Anglican Diocese of Dunedin, New Zealand just flies the St. George's cross unadorned, as far as I'm aware. I don't even know if it has official arms - even its website simply uses a logo of a stylised cross (http://www.dn.anglican.org.nz/about_us/about_us.shtml).

The Dunedin Diocese has a Coat of Arms, though they do not show it on their website. For you information there are coats of arms for each of:
- The Anglican Church in New Zealand
- Each of the seven Dioceses of Tikanga Pakeha
- The Bishopric of Aotearoa (Tikanga Maori)
- Each of the Five Amorangi (Dioceses in Tikanga Maori)
- Diocese of Polynesia

The Auckland Cathedral of the Holy Trinity flies three flags: the NZ Flag, the flag of the Worldwide Anglican Communion (the Compass Rose), and a flag bearing the adopted symbol of the Anglican Church in Aotearoa, New Zealand and Polynesia. This last is a white flag bearing at centre the stylised cross with strong Maori design elements, created by Ross Hemera, as you have seen on the Dunedin website. I am not aware of any Dioceses or other Cathedrals or churches flying flags in New Zealand, though the local Anglican flag may be available at some.

Of possible interest: I am currently trying to find out the hows, whys and wherefores behind the Diocese of Dunedin Coat of Arms. The present one differs significantly from that which existed at the inception of the Diocese in 1869.

Further general info on the church can be found at http://www.anglican.org.nz: The Anglican Church in Aotearoa, New Zealand and Polynesia encompasses the area described by its title. The 1992 Constitution of this Church provides for three partners to order their affairs within their own cultural context. Within Aotearoa New Zealand, Tikanga Pakeha comprises seven Dioceses, Tikanga Maori comprises five Hui Amorangi, the boundaries of which differ from those of the dioceses. Tikanga Pasefika encompasses Fiji, Tonga, Samoa and the Cook Islands, and is known as the Diocese of Polynesia.
